Actually, I think they are in the bath. At the end of Safe Mode Nagato 2, Mori is actually cleaning the bathroom at Yuki's place (without a skirt, since she "only has one skirt", but more than one shirt, so she can get the shirt dirty)

Anyways, now the three of them are taking a bath together. The translation on this strip has Yuki sponging down Kyon, except she drops the sponge and it goes under the tub, so she offers to be the sponge - a fact which Kyon is less than comfortable with.

I would assume that they are simply wearing swimsuits due to modesty or whatever you want to call it (also since yu-ji probably still wants it to be a relatively general audience doujin)
